I want to hand fly a reentry but I cannot keep my nose up at 40 degrees with my keeboard or joystick yet if I use
the"pro104spec40" (manual reentry) the autopilot has no trouble with that attitude.

I am I missing something here?

I think the autopilot uses the trim and RCS to maintain the correct AOA. Try using the trim control and see what
results you get.

Well I have tested it a few times now and the problem seems to be the "atmospheric auto" switch.  It just doesnt
switch over soon enough. When I put it to elevon at around 60 km then I can barely hold the nose up (with full nose
up trim...thanks for the tip).

I wonder if I let the autopilot do a full auto reentry (pro105spec40) if I can see the elevon moving to hold up the
nose. I am really puzzeled as to how the autopilot holds the nose up. Trim alone wont do it. Is it cheating???

It's CG shifting, in reality it would use tank and fluid transfert to shift the CG.
I don't think anyway that anyone would fly a fully manual reentry with winged
ship in reality.

Which is why it's good fun to be able to do it in Orbiter ;)
I've never performed an automatic reentry in orbiter (apart from once to see how accurate it was in the DGIV, but that
doesn't count :)), and never will. It's jsut no fun having the computer do all the work for you.

and besides the full auto reentry doesn't let you land at a base accurately

"Accurate" is a funny thing... We can't say that the DG-IV accurately simulates re-entry because the DV-IV doesn't
exist in real life. All we can say for sure is that the DG-IV's re-entry "feels right."
